HoloToolkit - Controller Input

I'm using the HoloToolKit in Unity 5.5. However, the controller input seems to be intercepted by some of the toolkit scripts? While playing in the editor/remoting, I can use the controller to move around the emulator space, but I can't control a character. Deploying to the HoloLens gives the same result. I have another project I built without the HoloToolkit and controlling the character with the gamepad works fine. I've tried disabling the manual cursor control scripts, but still have this problem.

Is there something I'm missing in the Toolkit that intercepts controller input?
